Claire loves Steve. not in the way he wants to be loved, granted, but she does love him. things are difficult because his death had a very heavy impact on her, and it was a raw wound in her heart for a long time afterwards. To have him here with her now is sometimes confusing to her.

She wants him to spread out and do his own thing, but she also feels protective of him, which makes things even more difficult sometimes. She hopes that they can be friends, once he gets over the hurt from her rejecting him, but she's not completely sure if she'll ever be able to totally get over the feeling that she's failed him.
